Towards a Library of Standard Operating Procedures (SOPs) for (meta)genomic annotation

Description: Genome annotations describe the features of genomes and accompany sequences in genome databases. The methodologies used to generate genome annotation are diverse and typically vary amongst groups. Descriptions of the annotation procedure are helpful in interpreting genome annotation data. Standard Operating Procedures (SOPs) for genome annotation describe the processes that generate genome annotations. Some groups are currently documenting procedures but standards are lacking for structure and content of annotation SOPs. In addition, there is no central repository to store and disseminate procedures and protocols for genome annotation. We highlight the importance of SOPs for genome annotation and endorse a central online repository of SOPs.

Effects of Non-homogeneous Population Distribution on Smoothed Maps Produced Using Kernel Density Estimation Methods

Description: Understanding spatial perspectives on the spread and incidence of a disease is invaluable for public health planning and intervention. Choropleth maps are commonly used to provide an abstraction of disease risk across geographic space. These maps are derived from aggregated population counts that are known to be affected by the small numbers problem. Kernel density estimation methods account for this problem by producing risk estimates that are based on aggregations of approximately equal population sizes. However, the process of aggregation often combines data from areas with non-uniform spatial and population characteristics. This thesis presents a new method to aggregate space in ways that are sensitive to their underlying risk factors. Such maps will enable better public health practice and intervention by enhancing our ability to understand the spatial processes that result in disparate health outcomes.

Origins of the Human Genome Project

Description: The human genome project was borne of technology, grew into a science bureaucracy in the US and throughout the world, and is now being transformed into a hybrid academic and commercial enterprise. The next phase of the project promises to veer more sharply toward commercial application, harnessing both the technical prowess of molecular biology and the rapidly growing body of knowledge about DNA structure to the pursuit of practical benefits. Faith that the systematic analysis of DNA structure will prove to be a powerful research tool underlies the rationale behind the genome project. The notion that most genetic information is embedded in the sequence of CNA base pairs comprising chromosomes is a central tenet. A rough analogy is to liken an organism's genetic code to computer code. The coal of the genome project, in this parlance, is to identify and catalog 75,000 or more files (genes) in the software that directs construction of a self-modifying and self-replicating system -- a living organism.

Combined function magnet profile design

Description: Conformal mapping has been used in the past to generate magnet poleface contours. The present effort extends a notion considered previously in which a plane of symmetry was introduced. One further mapping permits the plane of symmetry to be transformed into a curved surface of bifurcation. A magnetostatic problem set on one side may be continued into the other side thereby providing an exact solution on both sides. An application is made for the Beijing Synchrotron booster magnet.

Fermionic center in the superconformal algebra on the supertorus

Description: Krichever and Novikov (KN) have introduced a generalization of the Virasoro algebra which describes conformal transformations on a Riemann surface of arbitrary genus. We examine their genus one algebra, find explicit expressions for its center, and discuss connections and symmetries among the algebra constants. We then proceed to construct explicitly the corresponding superconformal algebra on the supertorus. An intriguing feature of the NS odd spin structure algebra is that it is enriched by a central element which is anticommuting. 6 refs.

Delineating the major KREEP-bearing terranes on the moon with global measurements of absolute thorium abundances

Description: The Lunar Prospector (LP) Gamma-Ray Spectrometer (GRS) has been used to map the global composition of thorium on the lunar surface. Previous LP results of relative thorium abundances demonstrated that thorium is highly concentrated in and around the nearside western maria and less so in the South Pole Aitken (SPA) basin. Using new detector modeling results and a larger data set, the authors present here a global map of absolute thorium abundances on a 2{degree} by 2{degree} equal-area pixel scale. Because thorium is a tracer of KREEP-rich material, these data provide fundamental information regarding the locations and importance of terranes that are rich in KREEP bearing materials.

Hanford facility RCRA permit condition II.U.1 report: mapping of underground piping

Description: The purpose of this report is to fulfill Condition Il.U.1. of the Hanford Facility (HF) Resource Conservation and Recovery Act (RCRA) Permit. The HF RCRA Permit, Number WA7890008967, became effective on September 28, 1994 (Ecology 1994). Permit Conditions Il.U. (mapping) and II.V. (marking) of the HF RCRA Permit, Dangerous Waste (OW) Portion, require the mapping and marking of dangerous waste underground pipelines subject to the provisions of the Washington Administrative Code (WAC) Chapter 173-303. Permit Condition Il.U.I. requires the submittal of a report describing the methodology used to generate pipeline maps and to assure their quality. Though not required by the Permit, this report also documents the approach used for the field marking of dangerous waste underground pipelines.

Remote Metrology, Mapping, and Motion Sensing of Plasma Facing Components Using FM Coherent Laser Radar

Description: Metrology inside a D/T burning fusion reactor must necessarily be conducted remotely since the in-vessel environment would be highly radioactive due to neutron activation of the torus walls. A technique based on frequency modulated coherent laser radar (FM CLR) for such remote metrology is described. Since the FM CLR relies on frequency shift to measure distances, the results are largely insensitive to surface reflectance characteristics. Results of measurements in TFTR and NSTX fusion devices using a prototype FM CLR unit, capable of remotely measuring distances (range) up to 22 m with better than 0.1-mm precision, are provided. These results illustrate that the FM CLR can be used for precision remote metrology as well as viewing. It is also shown that by conducting Doppler corrected range measurements using the CLR, the motion of objects can be tracked. Thus, the FM CLR has the potential to remotely measure the motion of plasma facing components (PFCs) during plasma disruptions.

The Sloan Digital Sky Survey: Status and prospects

Description: The Sloan Digital Sky Survey (SDSS) is a project to definitively map {pi} steradians of the local Universe. An array of CCD detectors used in drift-scan mode will digitally image the sky in five passbands to a limiting magnitude of r{prime} {approximately} 23. Selected from the imaging survey, 10{sup 6} galaxies and 10{sup 5} quasars will be observed spectroscopically. I describe the current status of the survey, which is due to begin observations early in 1997, and its prospects for constraining models for dark matter in the Universe. 8 refs., 7 figs.

Implementation of a new algorithm for Density Equalizing Map Projections (DEMP)

Description: The purpose of the PAREP (Populations at Risk to Environmental Pollution) Project at Lawrence Berkeley National Laboratory (LBNL), an ongoing Department of Energy (DOE) project since 1978, is to develop resources (data, computing techniques, and biostatistical methodology) applicable to DOE`s needs. Specifically, the PAREP project has developed techniques for statistically analyzing disease distributions in the vicinity of supposed environmental hazards. Such techniques can be applied to assess the health risks in populations residing near DOE installations, provided adequate small-area health data are available. The FY 1994 task descriptions for the PAREP project were determined in discussions at LBNL on 11/2/93. The FY94 PAREP Work Authorization specified three major tasks: a prototype small area study, a feasibility study for obtaining small-area data, and preservation of the PAREP data archive. The complete FY94 work plan, and the subtasks accomplished to date, were included in the Cumulative FY94 progress report.

Improving the Gameplay Experience and Guiding Bottom Players in an Interactive Mapping Game

Description: In game based learning, motivating the players to learn by providing them a desirable gameplay experience is extremely important. However, it's not an easy task considering the quality of today's commercial non-educational games. Throughout the gameplay, the player should neither get overwhelmed nor under-challenged. The best way to do so is to monitor the player's actions in the game because these actions can tell the reason behind the player's performance. They can also tell about the player's lacking competencies or knowledge. Based on this information, in-game educational interventions in the form of hints can be provided to the player. The success of such games depends on their interactivity, motivational outlook and thus player retention. UNTANGLED is an online mapping game based on crowd-sourcing, developed by Reconfigurable Computing Lab, UNT for the mapping problem of CGRAs. It is also an educational game for teaching the concepts of reconfigurable computing. This thesis performs qualitative comparative analysis on gameplays of low performing players of UNTANGLED. And the implications of this analysis are used to provide recommendations for improving the gameplay experience for these players by guiding them. The recommendations include strategies to reach a high score and a compact solution, hints in the form of preset patterns and a clustering based approach.

Progress Report on Investigations of Western Phosphate Deposits

Description: From abstract: A comprehensive investigation of the western phosphate deposits, in progress since 1947, involves a study of the Phosphoria and Park City formations over an area of about 135,000 square miles in the states of Montana, Idaho, Wyoming, and Utah0 It was undertaken to acquire more data on the thickness, composition and quality, structure, and distribution of the deposits--data that would help industry select deposits suitable for mining and permit estimation of reserves, evaluation of potential byproduct elements, and establishment of the origin of the deposits.
