Seeing in the Light: Using Expansion Microscopy to Achieve Super-Resolution in Transmitted Light

Description: Light microscopy is inherently limited in resolution by properties of light such as diffraction and interference to 170-250 nm. Expansion microscopy is a quickly-developing method which achieves super-resolution by using a swellable hydrogel to physically expand biological samples themselves, rather than depending on the properties of fluorophores. Computational Modeling of Cancer-Related Mutations in DNA Repair Enzymes Using Molecular Dynamics and Quantum Mechanics/Molecular Mechanics

Description: This dissertation details the use of computational methods to understand the effect that cancer-related mutations have on proteins that complex with nucleic acids. Firstly, we perform molecular dynamics (MD) simulations of various mutations in DNA polymerase κ (pol κ). Studies of DNA supercoiling in vivo and in vitro

Description: This thesis describes a number of diverse experiments whose common theme is to elaborate some aspect of DNA supercoiling. The torsion elastic constant of DNA is measure as a function of superhelix density using the technique of picosecond Time Resolved Fluorescence Polarization Anisotropy (FPA) of intercalated ethidium bromide. A new approach to calculate the hydration of DNA molecules

Description: A new method to calculate approximate water density distributions around DNA is presented. Formal and computational simplicity are emphasized in order to allow routine hydration studies.
