Final Technical Report for "Feature Extraction, Characterization, and Visualization for Protein Interaction via Geometric and Topological Methods"

Description: Shape analysis plays an important role in many applications. In particular, in molecular biology, analyzing molecular shapes is essential to the fundamental problem of understanding how molecules interact. This project aims at developing efficient and effective algorithms to characterize and analyze molecular structures using geometric and topological methods. Two main components of this project are (1) developing novel molecular shape descriptors; and (2) identifying and representing meaningful features based on those descriptors. The project also produces accompanying (visualization) software. Results from this project (09/2006–10/2009) include the following publications. We have also set up web-servers for the software developed in this period, so that our new methods are accessible to a broader scientific community. The web sites are given below as well. In this final technical report, we first list publications and software resulted from this project. We then briefly explain the research conducted and main accomplishments during the period of this project.

Strategies for Voltage Control and Transient Stability Assessment

Description: As wind generation grows, its influence on power system performance will becoming increasingly noticeable. Wind generation di#11;ffers from traditional forms of generation in numerous ways though, motivating the need to reconsider the usual approaches to power system assessment and performance enhancement. The project has investigated the impact of wind generation on transient stability and voltage control, identifying and addressing issues at three distinct levels of the power system: 1) at the device level, the physical characteristics of wind turbine generators (WTGs) are quite unlike those of synchronous machines, 2) at the wind-farm level, the provision of reactive support is achieved through coordination of numerous dissimilar devices, rather than straightforward generator control, and 3) from a systems perspective, the location of wind-farms on the sub-transmission network, coupled with the variability inherent in their power output, can cause complex voltage control issues. The project has sought to develop a thorough understanding of the dynamic behaviour of type-3 WTGs, and in particular the WECC generic model. The behaviour of such models is governed by interactions between the continuous dynamics of state variables and discrete events associated with limits. It was shown that these interactions can be quite complex, and may lead to switching deadlock that prevents continuation of the trajectory. Switching hysteresis was proposed for eliminating deadlock situations. Various type-3 WTG models include control blocks that duplicate integrators. It was shown that this leads to non-uniqueness in the conditions governing steady-state, and may result in pre- and post-disturbance equilibria not coinciding. It also gives rise to a zero eigenvalue in the linearized WTG model. In order to eliminate the anomalous behaviour revealed through this investigation, WECC has now released a new generic model for type-3 WTGs. U.S. Postal Service: Opportunities to Increase Revenue Exist with Competitive Products; Reviewing Long-Term Results Could Better Inform Promotions Decisions

Description: A letter report issued by the Government Accountability Office with an abstract that begins "The U.S. Postal Service (USPS) has developed numerous negotiated service agreements (NSA), sales, and promotions since the enactment of the Postal Accountability and Enhancement Act (PAEA) in 2006, and they generate a small but growing portion of USPS total revenue. PAEA established two categories of products: "market dominant," where USPS has a monopoly, and "competitive," which includes all other products, such as shipping services. NSAs, sales, and promotions are generally designed to encourage additional mail volume and revenue through temporary discounts on specific mail products. For example, USPS has offered promotions to incentivize mailers to invest in technology that may increase the value of mail for those mailers over the long-term. No NSAs, sales, or promotions followed the enactment of PAEA until regulations were issued in late 2007. The number of NSAs, sales, and promotions has increased most years since. The revenue generated from NSAs, sales, and promotions has also increased overall. The most revenue was generated by competitive NSAs. Financial results of competitive NSAs are not reported publicly. According to the Postal Regulatory Commission (PRC), which exercises regulatory oversight over USPS, nearly all competitive NSAs have covered their costs. Market dominant NSAs generated little revenue, in part because few were done. Sales and promotions have also generated little revenue."

Coast Guard: Clarifying the Application of Guidance for Common Operational Picture Development Would Strengthen Program

Description: A letter report issued by the Government Accountability Office with an abstract that begins "The U.S. Coast Guard, a component of the Department of Homeland Security, has made progress in developing its Common Operational Picture (COP) by increasing the information in the COP and increasing user access to this information, but the Coast Guard has also faced challenges in developing COP-related systems. The Coast Guard has made progress by adding internal and external data sources that allow for better maritime domain awareness--the effective understanding of anything associated with the global maritime domain that could affect the United States. In addition, the COP has made information from these sources available to more COP users and decision makers throughout the Coast Guard. However, the Coast Guard has also experienced challenges in meeting the COP's goals and implementing systems to display and share COP information. For example, it experienced challenges when it deployed its Enterprise Geographic Information System (EGIS), a tool that did not meet user needs. The challenges Coast Guard personnel experienced with EGIS included system slowness and displays of inaccurate information. Our prior work found similar challenges with other Coast Guard COP-related systems not meeting intended objectives. For example, in February 2012, GAO reported that the intended information-sharing capabilities of the Coast Guard's WatchKeeper software, a major part of the $74 million Interagency Operations Center project, did not meet port partners' needs, in part, because the agency failed to determine these needs."

National Laboratories: DOE Needs to Improve Oversight of Work Performed for Non-DOE Entities

Description: A letter report issued by the Government Accountability Office with an abstract that begins "In fiscal years 2008 through 2012, the Department of Energy (DOE) performed about $2 billion annually of Work for Others (WFO) projects, as measured by the costs incurred. Although the amount of WFO performed has remained relatively constant over the last 5 years overall, WFO as a percentage of the total work performed at the laboratories--measured in total laboratory costs incurred--has declined from 17 percent in fiscal year 2008 to about 13 percent in fiscal year 2012. In fiscal year 2012, the WFO program included more than 6,500 projects. About 88 percent of this work was for other federal agencies, with the majority of it performed for the Department of Defense. For example, one project for the Army applies a laboratory's expertise in laser decontamination of surfaces to develop a system that will remove chemical agent residues from equipment. The remaining WFO work was sponsored by nonfederal entities, including state and local governments, universities, private industry, and foreign entities."

Department of Homeland Security: Opportunities Exist to Better Evaluate and Coordinate Border and Maritime Research and Development

Description: A letter report issued by the Government Accountability Office with an abstract that begins "Between fiscal years 2010 and 2012, the Department of Homeland Security's (DHS) border and maritime research and development (R&D) components reported producing 97 R&D deliverables at an estimated cost of $177 million. The type of border and maritime R&D deliverables produced by DHS's Science and Technology (S&T) Directorate, the Coast Guard, and the Domestic Nuclear Detection Office (DNDO) varied, and R&D customers we met with reported mixed views on the impact of the R&D deliverables they received. These deliverables were wide-ranging in their cost and scale, and included knowledge products and reports, technology prototypes, and software (as shown in the figure below). The Coast Guard and DNDO reported having processes in place to collect and evaluate feedback from its customers regarding the results of R&D deliverables. However, S&T has not established timeframes and milestones for collecting and evaluating feedback from its customers on the extent to which the deliverables it provides to DHS components--such as US Customs and Border Protection (CBP)--are meeting its customer's needs. Doing so could help S&T better determine the usefulness and impact of its R&D projects and deliverables and make better-informed decisions regarding future work"

Human Rights: Additional Guidance, Monitoring, and Training Could Improve Implementation of the Leahy Laws

Description: A letter report issued by the Government Accountability Office with an abstract that begins "The Department of State (State) and the Department of Defense (DOD) provide guidance to address the Leahy laws, but State's guidance for implementing one requirement of the State Leahy law is unclear. State has used a variety of mechanisms to provide guidance to address the Leahy laws, including guidance to address six of seven new procedural requirements added to the State Leahy law in December 2011. State officials anticipate issuing guidance to address the seventh requirement by October 2013. DOD has provided guidance to address the DOD Leahy law through a 2004 Joint Staff message, and DOD officials said DOD personnel also follow State guidance. While State has provided guidance to embassies to address the duty-to-inform requirement of the State Leahy law, officials at six of the eight embassies GAO visited said that they would like additional guidance that clarifies how to implement the requirement. The duty-to-inform requirement directs State to inform the foreign government if funds are withheld under the law and, to the maximum extent practicable, assist the foreign government in bringing those responsible to justice. With clarifying guidance, embassies will be better able to implement this requirement in accordance with the law, potentially increasing the effectiveness of the law as a tool for promoting human rights."

National Preparedness: FEMA Has Made Progress, but Additional Steps Are Needed to Improve Grant Management and Assess Capabilities

Description: Testimony issued by the Government Accountability Office with an abstract that begins "Officials in the Federal Emergency Management Agency (FEMA)--a component of the Department of Homeland Security (DHS)--have identified actions they believe will enhance management of the four preparedness programs GAO analyzed; however, FEMA still faces challenges. In February 2012, GAO found that FEMA lacked a process to coordinate application reviews and made award decisions with differing levels of information. To better identify potential unnecessary duplication, GAO recommended that FEMA collect project-level information and enhance internal coordination and administration of the programs. DHS concurred and has taken steps to address GAO's recommendations. For example, the fiscal year 2013 and 2014 President's budgets proposed the establishment of the National Preparedness Grant Program (NPGP), a consolidation of 16 FEMA grant programs into a single program. Members of Congress raised questions about the NPGP and did not approve the proposal for fiscal year 2013. FEMA incorporated stakeholder views, as directed by Congress, and the fiscal year 2014 President's Budget again proposed the NPGP. If approved, and depending on its final form and execution, the NPGP could help mitigate the potential for unnecessary duplication and address GAO's recommendation to improve internal coordination. In March 2013, FEMA officials reported that the agency intends to start collecting and analyzing project-level data from grantees in fiscal year 2014; but has not yet finalized data requirements or fully implemented the data system to collect the information. Collecting appropriate data and implementing project-level enhancements as planned would address GAO's recommendation and better position FEMA to identify potentially unnecessary duplication."

VA Education Benefits: Student Characteristics and Outcomes Vary across Schools

Description: A letter report issued by the Government Accountability Office with an abstract that begins "The majority of the Department of Veterans Affairs (VA) education payments were made to a small percentage of schools receiving VA funding in fiscal year 2011, primarily through the Post-9/11 GI Bill. About 5 percent of schools (654 schools) received more than $3.8 billion in aggregate VA education payments used for tuition and fees in fiscal year 2011, over 60 percent of such funding. These 654 "highly VA-funded schools" each received at least $2 million (and as much as $113 million) in Post-9/11 GI Bill tuition and fee payments from fiscal year 2010 through fiscal year 2011 and enrolled more total students on average than other schools. Almost half of tuition and fee payments for all VA education programs were used at public schools. However, the breakdown of Post-9/11 GI Bill payments differed somewhat, with for-profit and public schools receiving about the same proportion of Post-9/11 GI Bill tuition and fee payments."

Iran: U.S. and International Sanctions Have Adversely Affected the Iranian Economy

Description: A letter report issued by the Government Accountability Office with an abstract that begins "Since 2010, congressional legislation, such as the Comprehensive Iran Accountability, Sanctions, and Divestment Act of 2010 (CISADA), as well as a number of executive orders, have established additional U.S. financial sanctions targeting Iran. For example, CISADA authorized the imposition of sanctions on foreign financial institutions that facilitated certain activities or financial transactions by entities including Iran's Islamic Revolutionary Guard Corps. According to an Under Secretary of the Treasury, CISADA "set a new precedent," because "[i]t gave the Secretary of the Treasury the authority for the first time to require U.S. banks to terminate correspondent banking relationships with foreign banks that knowingly engaged in significant transactions with designated Iranian banks.""

Travel Promotion: Brand USA Needs Plans for Measuring Performance and Updated Policy on Private Sector Contributions

Description: A letter report issued by the Government Accountability Office with an abstract that begins "Brand USA's global campaign promotes travel to all 50 states through various television, print, billboard, Internet, and social media advertising activities, and its targeted campaigns conduct similar promotions in selected countries. To select countries for targeted campaigns, Brand USA uses several criteria, including volume of visitors and tourism revenue from the country. Brand USA launched targeted campaigns in 2012 in Canada, Japan, and the United Kingdom during each country's peak travel-planning periods, and it plans to launch targeted campaigns in these and additional countries in 2013. Brand USA contracts with overseas firms to plan and coordinate marketing activities in targeted countries. Human Capital: Opportunities Exist to Further Improve DOD's Methodology for Estimating the Costs of Its Workforces

Description: A letter report issued by the Government Accountability Office with an abstract that begins "The Department of Defense (DOD) has improved its methodology for estimating and comparing the full cost to the taxpayer of work performed by military and civilian personnel and contractor support, but the methodology continues to have certain limitations. Best practices state that cost estimating rules should include a common set of standards that minimize conflicts in definitions, but DOD's methodology does not provide guidance for certain costs. For instance, its estimate of service training costs divides total training funding by the number of servicemembers. Using this method yields an average training cost of $6,490 per servicemember in the Army for fiscal year 2012. However, Army data show that training for a general aviation officer can be as high as $93,600 a year, while the training for an enlisted infantryman can be as low as about $4,600 a year. DOD's Cost Assessment and Program Evaluation (CAPE) office has not provided more specific direction on training costs, although some officials have requested it. Additionally, CAPE officials told GAO they did not include Reserve and National Guard personnel in the methodology because usually these personnel are used on a short-term basis. However, a portion of these personnel do serve in a full-time capacity. The Federal Accounting Standards Advisory Board has noted that a cost methodology should include any resources directly or indirectly used to perform work, and DOD relies on Reserve and National Guard personnel, for example, to provide airlift capabilities in support of military operations. Further, CAPE has not yet evaluated certain retirement-related cost elements. Medicaid Demonstration Waivers: Approval Process Raises Cost Concerns and Lacks Transparency

Navy Shipbuilding: Significant Investments in the Littoral Combat Ship Continue Amid Substantial Unknowns about Capabilities, Use, and Cost

Description: Testimony issued by the Government Accountability Office with an abstract that begins "GAO found that the Navy has made progress in addressing some of the early design and construction problems on the LCS 1 and LCS 2 seaframes, and quality defects and unit costs are declining, now that the seaframes are in steady production. Based on projected learning curves, shipyard performance can be expected to continue to improve over time. This expected progress could, however, be disrupted, as the Navy is considering potentially significant seaframe design changes. For example, the Navy is currently studying changes to increase the commonality of systems and equipment between the two ship variants, primarily with regard to the ships' combat management systems, and add new capabilities. In addition, the Navy still has outstanding gaps in its knowledge about how the unique designs of the two variants will perform in certain conditions. The lead ship of the Freedom class is currently on an extended deployment to Southeast Asia, and the Navy views this as an important opportunity to demonstrate some of the ship's capabilities and allow the crew to obtain first-hand experience with operations. Yet, developmental testing of the seaframes is ongoing, and neither variant has completed shock and survivability testing, which will demonstrate that the ship designs can safely absorb and control damage. Importantly, operational testing of the LCS with its mission modules is several years away, which I will discuss later. Late discoveries of problems while the seaframes continue to be constructed could lead to further design changes."

Medicare Program Integrity: Contractors Reported Generating Savings, but CMS Could Improve Its Oversight
