Monitoring and Evaluation of Smolt Migration in the Columbia River Basin : Volume III : Evaluation of the 1997 Predictions of the Run-Timing of Wild Migrant Yearling and Subyearling Chinook and Sockeye in the Snake River Basin Using Program RealTime.

Description: Since the 1994 outmigration, program RealTime has been applied to provide in-season predictions of smolt outmigration timing for individual and aggregates of listed threatened and endangered Snake River salmon stocks. Results from the 1997 smolt outmigrations of wild Snake River yearling and subyearling chinook show prediction of run-timing can be accurately forecasted. The number of release sites meeting previous years criteria for RealTime forecasts dropped to five for the wild spring/summer chinook parr PIT-tagged in 1996: Catherine Creek, Imnaha, Lostine, Minam and South Fork Salmon Rivers. An experiment in lessening previous RealTime requirements for forecasting a outmigration in progress added three release sites of chinook: Lake Creek, Secesh and South Fork Wenaha Rivers; and one release of age 1+ sockeye at Redfish Lake. Passage indices provided by the Fish Passage Center for Lower Granite Dam were monitored for the wild subyearling chinook outmigration. Investigation continued into basing predictions on historical years with similar flows as a way to improve forecasting performance for the wild subyearling outmigration. Program RealTime's output is a series of estimated percentages of the status of the smolt outmigration throughout the season. To compare the performance the program from year to year, or to compare various assumptions used set up the forecasting, the mean absolute deviance (MAD) of the daily predicted outmigration-proportion from the actual outmigration-proportion is calculated post-season. Furthermore, these MAD's are considered for three periods of the season: the first 50% of the season, the second 50%, and the entire season.

Monitoring and Evaluation of Smolt Migration in the Columbia Basin : Volume XV : Evaluation of the 2007 Predictions of the Run-Timing of Wild and Hatchery-Reared Salmon and Steelhead Smolts to Rock Island, Lower Granite, McNary, John Day, and Bonneville Dams using Program RealTime.

Description: Program RealTime provided monitoring and forecasting of the 2007 inseason outmigrations via the internet for 26 PIT-tagged stocks of wild ESU Chinook salmon and steelhead to Lower Granite and/or McNary dams, one PIT-tagged hatchery-reared ESU of sockeye salmon to Lower Granite Dam, one PIT-tagged wild stock of sockeye salmon to McNary Dam, and 20 passage-indexed runs-at-large, five each to Rock Island, McNary, John Day, and Bonneville dams. Nineteen stocks are of wild yearling Chinook salmon which were captured, PIT-tagged, and released at sites above Lower Granite Dam in 2007 and have at least one year's historical migration data previous to the 2007 migration. These stocks originate in 19 tributaries of the Salmon, Grande Ronde and Clearwater Rivers, all tributaries to the Snake River, and are subsequently detected through tag identification and monitored at Lower Granite Dam. Seven wild PIT-tagged runs-at-large of Snake or Upper Columbia River ESU salmon and steelhead were monitored at McNary Dam. Three wild PIT-tagged runs-at-large were monitored at Lower Granite Dam, consisting of the yearling and subyearling Chinook salmon and the steelhead runs. The hatchery-reared PIT-tagged sockeye salmon stock from Redfish Lake was monitored outmigrating through Lower Granite Dam. Passage-indexed stocks (stocks monitored by FPC passage indices) included combined wild and hatchery runs-at-large of subyearling and yearling Chinook, coho, and sockeye salmon, and steelhead forecasted to Rock Island, McNary, John Day, and Bonneville dams.

Evaluation of the 1996 Predictions of the Run-Timing of Wild Migrant Spring/Summer Yearling Chinook in the Snake River Basin Using Program RealTime.

Description: This report is a post-season analysis of the accuracy of the 1996 predictions from the program RealTime. Observed 1996 migration data collected at Lower Granite Dam were compared to the predictions made by RealTime for the spring outmigration of wild spring/summer chinook. Appendix A displays the graphical reports of the RealTime program that were interactively accessible via the World Wide Web during the 1996 migration season. Final reports are available at address http://www.cqs.washington.edu/crisprt/. The CRISP model incorporated the predictions of the run status to move the timing forecasts further down the Snake River to Little Goose, Lower Monumental and McNary Dams. Evaluation of the 1994 Predictions of the Run-Timing of Wild Migrant Yearling Chinook in the Snake River Basin.

Description: Since 1988, wild salmon have been PIT-tagged under programs conducted by the National Marine Fisheries Service, Idaho Department of Fish and Game, Oregon Department of Fish and Game and the U.S. Fish and Wildlife Service. The detection of tagged individuals at Lower Granite Dam provides a measure, of the temporal and spatial distribution of the wild populations. PIT Forecaster was developed to take advantage of this historical data to predict the proportion of a particular population which had arrived at the index site in real-time and to forecast elapsed time to some future percentile in a migration. This report evaluates the performance of the Least Squares (LS) method and the Synchronized historical pattern matching (SYNC) method used in the PIT Forecaster and two other possible methods of prediction reminiscent of methods recommended by the Fish Passage Center (FPC). Alternative No. 1 bases predictions on the historical proportion of PIT-Tags recovered in a specific year and Alternative No. 2 uses the historical cumulative distribution of smolt predicted of a previous season. Over the entire 1994 season, the LS method had the best prediction performance for both aggregate and individual streams. However, for the first half of the season, Alternative No. 1 was clearly a better predictor. This performance deteriorated for the last half of the season, and the LS method improved prediction for aggregate streams and for the individual streams. The algorithms used by PIT Forecaster provide a better prediction as the season progresses. For the first half of the season, Alternative No. 1 did very well for both index years selected. For the 1995 season, Alternative No. 1 will be combined with the LS method to create an improved predictor.

Monitoring and Evaluation of Smolt Migration in the Columbia Basin : Volume II : Evaluation of the 1996 Predictions of the Run-Timing of Wild Migrant Subyearling Chinook in the Snake River Basin using Program RealTime.

Description: This project was initiated in 1991 in response to the Endangered Species Act (ESA) listings in the Snake River Basin of the Columbia River Basin. Primary objectives and management implications of this project include: (1)to address the need for further synthesis of historical tagging and other biological information to improve understanding and identify future research and analysis needs; (2)to assist in the development of improved monitoring capabilities, statistical methodologies and software tools to aid management in optimizing operational and fish passage strategies to maximize the protection and survival of listed threatened and endangered Snake River salmon populations and other listed and nonlisted stocks in the Columbia River Basin; (3)to design better analysis tools for evaluation programs; and (4)to provide statistical support to the Bonneville Power Administration and the Northwest fisheries community.

Monitoring of Juvenile Yearling Chinook Salmon and Steelhead Survival and Passage at John Day Dam, Spring 2010

Description: The purpose of this study was to compare dam passage survival, at two spill treatment levels, of yearling Chinook salmon and steelhead smolts at John Day Dam during spring 2010. The two treatments were 30% and 40% spill out of total project discharge. Under the 2008 Federal Columbia River Power System (FCRPS) Biological Opinion (BiOp), dam passage survival should be greater than or equal to 0.96 and estimated with a standard error (SE) less than or equal 0.015. The study also estimated forebay residence time, tailrace egress time, and spill passage efficiency (SPE), as required in the Columbia Basin Fish Accords. However, by agreement among the stakeholders, this study was not an official BiOp compliance test because the long-term passage measures at John Day Dam have yet to be finalized and another year of spill-treatment testing was desired.

Monitoring of Juvenile Subyearling Chinook Salmon Survival and Passage at John Day Dam, Summer 2010

Description: The purpose of this study was to evaluate dam passage survival of subyearling Chinook salmon (Oncorhynchus tshawytscha; CH0) at John Day Dam (JDA) during summer 2010. This study was conducted by researchers from the Pacific Northwest National Laboratory (PNNL) in collaboration with the Pacific States Marine Fisheries Commission (PSMFC) and the University of Washington (UW). The study was designed to estimate the effects of 30% and 40% spill treatment levels on single release survival rates of CH0 passing through two reaches: (1) the dam, and 40 km of tailwater, (2) the forebay, dam, and 40 km of tailwater. The study also estimated additional passage performance measures which are stipulated in the Columbia Basin Fish Accords.

Acoustic Telemetry Studies of Juvenile Chinook Salmon Survival at the Lower Columbia Projects in 2006

Description: The Portland District of the U.S. Army Corps of Engineers contracted with the Pacific Northwest National Laboratory (PNNL) to conduct three studies using acoustic telemetry to estimate detection probabilities and survival of juvenile Chinook salmon at three hydropower projects on the lower Columbia River. The primary goals were to estimate detection and survival probabilities based on sampling with JSATS equipment, assess the feasibility of using JSATS for survival studies, and estimate sample sizes needed to obtain a desired level of precision in future studies. The 2006 JSATS arrays usually performed as well or better than radio telemetry arrays in the JDA and TDA tailwaters, and underperformed radio arrays in the BON tailwater, particularly in spring. Most of the probabilities of detection on at least one of all arrays in a tailwater exceeded 80% for each method, which was sufficient to provide confidence in survival estimates. The probability of detection on one of three arrays includes survival and detection probabilities because fish may die or pass all three arrays undetected but alive.

Description: The purpose of this compliance study was to estimate dam passage survival of yearling and subyearling Chinook salmon and steelhead smolts at John Day Dam during the spring and summer outmigrations in 2012. Under the 2008 Federal Columbia River Power System (FCRPS) Biological Opinion (BiOp), dam passage survival should be greater than or equal to 0.96 for spring migrants and greater than or equal to 0.93 for summer migrants, estimated with a standard error (SE) less than or equal to 0.015. The study also estimated smolt passage survival from the forebay 2 km upstream of the dam to the tailrace 3 km downstream of the dam, as well as the forebay residence time, tailrace egress time, spill passage efficiency (SPE), and fish passage efficiency (FPE), as required in the Columbia Basin Fish Accords (Fish Accords). A virtual/paired-release design was used to estimate dam passage survival at John Day Dam. The approach included releases of smolts, tagged with acoustic micro-transmitters, above John Day Dam that contributed to the formation of a virtual release at the face of John Day Dam. A survival estimate from this release was adjusted by a paired release below John Day Dam. A total of 3376 yearling Chinook salmon, 5726 subyearling Chinook salmon, and 3239 steelhead smolts were used in the virtual releases. Sample sizes for the below-dam paired releases (R2 and R3, respectively) were 997 and 995 for yearling Chinook salmon smolts, 986 and 983 for subyearling Chinook salmon smolts, and 1000 and 1000 for steelhead smolts. The Juvenile Salmon Acoustic Telemetry System (JSATS) tags were manufactured by Advanced Telemetry Systems. Model SS300 tags, weighing 0.304 g in air, were surgically implanted in yearling and subyearling Chinook salmon, and Model SS130 tag, weighing 0.438 g in air, were surgically implanted in juvenile steelhead for this investigation. ...

Evaluation of Life History Diversity, Habitat Connectivity, and Survival Benefits Associated with Habitat Restoration Actions in the Lower Columbia River and Estuary, Annual Report 2010

Description: This report describes the 2010 research conducted under the U.S. Army Corps of Engineers (USACE) project EST-P-09-1, titled Evaluation of Life History Diversity, Habitat Connectivity, and Survival Benefits Associated with Habitat Restoration Actions in the Lower Columbia River and Estuary, and known as the 'Salmon Benefits' study. The primary goal of the study is to establish scientific methods to quantify habitat restoration benefits to listed salmon and trout in the lower Columbia River and estuary (LCRE) in three required areas: habitat connectivity, early life history diversity, and survival (Figure ES.1). The general study approach was to first evaluate the state of the science regarding the ability to quantify benefits to listed salmon and trout from habitat restoration actions in the LCRE in the 2009 project year, and then, if feasible, in subsequent project years to develop quantitative indices of habitat connectivity, early life history diversity, and survival. Based on the 2009 literature review, the following definitions are used in this study. Habitat connectivity is defined as a landscape descriptor concerning the ability of organisms to move among habitat patches, including the spatial arrangement of habitats (structural connectivity) and how the perception and behavior of salmon affect the potential for movement among habitats (functional connectivity). Life history is defined as the combination of traits exhibited by an organism throughout its life cycle, and for the purposes of this investigation, a life history strategy refers to the body size and temporal patterns of estuarine usage exhibited by migrating juvenile salmon. Survival is defined as the probability of fish remaining alive over a defined amount of space and/or time. Acoustic Telemetry Evaluation of Juvenile Salmonid Passage and Survival Proportions at John Day Dam, 2009

Description: The overall purpose of the acoustic telemetry study at JDA during 2009 was to determine the best configuration and operation for JDA prior to conducting BiOp performance standard tests. The primary objective was to determine the best operation between 30% and 40% spill treatments. Route-specific and JDA to TDA forebay survival estimates, passage distribution, and timing/behavior metrics were used for comparison of 30% to a 40% spill treatments. A secondary objective was to evaluate the performance of TSWs installed in spill bays 15 and 16 and to estimate fish survival rates and passage efficiencies under 30% and 40% spill-discharge treatments each season.

Survival and Passage of Juvenile Chinook Salmon and Steelhead Passing through Bonneville Dam, 2010

Description: Pacific Northwest National Laboratory (PNNL) and subcontractors conducted an acoustic-telemetry study of juvenile salmonid fish passage and survival at Bonneville Dam in 2010. The study was conducted to assess the readiness of the monitoring system for official compliance studies under the 2008 Biological Opinion and Fish Accords and to assess performance measures including route-specific fish passage proportions, travel times, and survival based upon a single-release model. This also was the last year of evaluation of effects of a behavioral guidance device installed in the Powerhouse 2 forebay. The study relied on releases of live Juvenile Salmon Acoustic Telemetry System tagged smolts in the Columbia River and used acoustic telemetry to evaluate the approach, passage, and survival of passing juvenile salmon. This study supports the U.S. Army Corps of Engineers continual effort to improve conditions for juvenile anadromous fish passing through Columbia River dams.

Acoustic Telemetry Evaluation of Juvenile Salmonid Passage and Survival at John Day Dam with Emphasis on the Prototype Surface Flow Outlet, 2008

Description: The main purpose of the study was to evaluate the performance of Top Spill Weirs installed at two spillbays at John Day Dam and evaluate the effectiveness of these surface flow outlets at attracting juvenile salmon away from the powerhouse and reducing turbine passage. The Juvenile Salmonid Acoustic Telemetry System (JSATS) was used to estimate survival of juvenile salmonids passing the dam and also for calculating performance metrics used to evaluate the efficiency and effectiveness of the dam at passing juvenile salmonids.

Acoustic Telemetry Evaluation of Juvenile Salmonid Passage and Survival at John Day Dam, 2011

Description: This report presents survival, behavioral, and fish passage results for tagged yearling Chinook salmon and juvenile steelhead as part of a survival study conducted at John Day Dam during spring 2011. This study was designed to evaluate the passage and survival of yearling Chinook salmon and juvenile steelhead to assist managers in identifying dam operations for compliance testing as stipulated by the 2008 Federal Columbia River Power System Biological Opinion and the 2008 Columbia Basin Fish Accords. Survival estimates were based on a paired-release survival model.
