Health, Safety, and Environmental Screening and Ranking Frameworkfor Geologic CO2 Storage Site Selection

Description: This report describes a screening and ranking framework(SRF) developed to evaluate potential geologic carbon dioxide (CO2)storage sites on the basis of health, safety, and environmental (HSE)risk arising from possible CO2 leakage. The approach is based on theassumption that HSE risk due to CO2 leakage is dependent on three basiccharacteristics of a geologic CO2 storage site: (1) the potential forprimary containment by the target formation, (2) the potential forsecondary containment if the prima… more

Development of a Cell-Based Fluorescence Resonance Energy Transfer Reporter for Bacillus anthracis Lethal Factor Protease

Description: We report the construction of a cell-based fluorescent reporter for anthrax lethal factor (LF) protease activity using the principle of fluorescence resonance energy transfer (FRET). This was accomplished by engineering an Escherichia coli cell line to express a genetically encoded FRET reporter and LF protease. Both proteins were encoded in two different expression plasmids under the control of different tightly controlled inducible promoters. The FRET-based reporter was designed to contain a … more

Parametric Modeling of Transverse Phase Space of an RF Photoinjector

Description: High brightness electron beam sources such as rf photo-injectors as proposed for SASE FELs must consistently produce the desired beam quality. We report the results of a study in which a combined neural network (NN) and first-principles (FP) model is used to model the transverse phase space of the beam as a function of quadrupole strength, while beam charge, solenoid field, accelerator gradient, and linac voltage and phase are kept constant. The parametric transport matrix between the exit of t… more

An analytical solution for transient gas flow in a multi-wellsystem

Description: Soil vapor extraction (SVE) combined with air injectionprovides an efficient way for the cleanup of vadose zone contaminated byvolatile organic chemicals (VOCs). A successful design of an SVE system, however, relies on a good knowledge of the induced gas flow field in thevadose zone. Analytical solutions are available to help understand thegas flow field at steady-state. However, most SVE systems must pass atransient period before reaching steady (or quasi-steady) state and thelength of the peri… more

Ultraconservation identifies a small subset of extremely constrained developmental enhancers

Description: While experimental studies have suggested that non-coding ultraconserved DNA elements are central nodes in the regulatory circuitry that specifies mammalian embryonic development, the possible functional relevance of their>200bp of perfect sequence conservation between human-mouse-rat remains obscure 1,2. Here we have compared the in vivo enhancer activity of a genome-wide set of 231 non-exonic sequences with ultraconserved cores to that of 206 sequences that are under equivalently severe hu… more

Classification of non-coding RNA using graph representations ofsecondary structure

Description: Some genes produce transcripts that function directly in regulatory, catalytic, or structural roles in the cell. These non-coding RNAs are prevalent in all living organisms, and methods that aid the understanding of their functional roles are essential. RNA secondary structure, the pattern of base-pairing, contains the critical information for determining the three dimensional structure and function of the molecule. In this work we examine whether the basic geometric and topological properties … more

Deletion of ultraconserved elements yields viable mice

Description: Ultraconserved elements have been suggested to retainextended perfect sequence identity between the human, mouse, and ratgenomes due to essential functional properties. To investigate thenecessities of these elements in vivo, we removed four non-codingultraconserved elements (ranging in length from 222 to 731 base pairs)from the mouse genome. To maximize the likelihood of observing aphenotype, we chose to delete elements that function as enhancers in amouse transgenic assay and that are near ge… more

Action-Oriented Benchmarking: Concepts and Tools

Description: Most energy benchmarking tools provide static feedback on how one building compares to a larger set of loosely similar buildings, without providing information at the end-use level or on what can be done to reduce consumption, cost, or emissions. In this article--Part 1 of a two-part series--we describe an 'action-oriented benchmarking' approach, which extends whole-building energy benchmarking to include analysis of system and component energy use metrics and features. Action-oriented benchmar… more

Light-scattering properties of a woven shade-screen material used for daylighting and solar heat-gain control

Description: Shade-screens are widely used in commercial buildings as a way to limit the amount of direct sunlight that can disturb people in the building. The shade screens also reduce the solar heat-gain through glazing the system. Modern energy and daylighting analysis software such as EnergyPlus and Radiance require complete scattering properties of the scattering materials in the system. In this paper a shade screen used in the LBNL daylighting testbed is characterized using a photogoniometer and a nor… more

Baseline suppression problems for high precision measurements using optical beam profile monitors

Description: The use of fluorescent screens (e.g. YAG screens) and Optical Transition Radiation (OTR) screens for beam profile monitors provides a simple and widely used way to obtain detailed two dimensional intensity maps. What makes this possible is the availability of relatively inexpensive CCD cameras. For high precision measurements many possible error contributions need to be considered that have to do with properties of the fluorescent screens and of the CCDs. Saturation effects, reflections within … more
